Taken the fan size case and base, Modified the supports so that instead of being pins that hold the PI in place, that screws holding the pi and hat will fit inside the box. Filled in the fan hole, cut out a space above the hat (I am using ProtoHat) and add extra slots for ventilation down the sides.

I used a .4 Nozzle and 3 line width walls with 100% infill
Have the supports on the top half only, with the setting "only touching printer bed" as you don't want supports in the ventilation holes, only for the cutout wall.
